Maybe a small stray clipped lead that got pinned between the pot backs and the board? (I've definitely had a lead escape into the enclosure before when clipping the LED leads at the end of the build, since those usually have to be soldered in-situ)

Oh I'd never thought of this, I like this idea. Just bend into a Z shape or a U shape and solder that way instead of dealing with ribbon cables. This might even be an acceptable replacement for the JST cables between the footswitch and the PCB.

gawd I haaatee soldering wires to things. I use JST connectors wherever I can. You can get pre-wired cables from Aliexpress in 50mm size (good from daughterboard to main PCB) and 100mm (good from IO board to daughterboard). Are they the *exact* size you need to have the super-finished look...

Eyeballing those footprints, I'd say all of the passives are 0805. Here is an 0805 cap against the SOT-23 transistor - you can see that the middle of the pads are pretty close to the same. The diode is a SOD-123 (or 123F or 123FL, they're pretty equivalent in my experience)
