I bought the PEBA crimper at Amazon and this set of cheapie JST-XH connectors, and they have worked fine for me. I have since bought some additional sizes of "real" JST-XH pins and headers from Mouser.

Can you see of you have a solid connection from your footswitch to the PCB conectors.This may be perfectly fine, but I do put more solder on my footswitch daughterboard so that the switches are solidly encased in solder.

You probably have a continuity tester - a setting on the DMM that beeps when you short the leads. Check that the footswitch contacts are closing properly in each setting. So for the 3PDT footswitch, you should find operating the switch alternates connections between: 1-2,4-5, 7-8 and 2-3, 5-6...
