DIY people are toan chasers. Commercial guys aren't. Very few people, if any, get into DIY with the original intention of making money. It happens to be a byproduct for some.
Take a look at the Test Kitchen forum. There are tons of breadboarding tutorials with lots of hand holding. Breadboarding is intimidating until you actually do it and then wonder why you were worried in the first place.

Your charge pump is your first problem. Pins 1 and 8 should be around 9V which you mention above. Pin 5 should be -9V or close to it. Where did you get your charge pump? Could be a fake or got damaged.

That’s your issue. The pedal is tuned for guitar, not bass. There are better bass OD pedals out there. You might want to look up Chuck Bones bass klon for low end OD territory.
I think it's just design preference. They both accomplish the same goal (polarity protection), but go about it in different ways. I think any schottky diode will work there since they all have very low forward voltage.
