I think what it mostly does is just exclude layers with no content.

For instance, most dual sided boards have top and bottom copper layers and top silk. By removing the empty layers from the export, I think the idea is less issues down the road at the fab house.

Leaving all the defaults shouldn’t cause an issue at all but removing them is a fail safe against any administrative boogers downstream.
