I agree with Lrgaraujo & temol. It affects the tone the same way a 4x12 cab smooths out the top end, which is useful when the amp's output stage is being overdriven. We can counter some of the treble loss by turning up the TREBLE knob.

Two 1st-order filters in series makes an over-damped 2nd-order filter. "Over-damped" means that the transition from the pass-band to the stop-band is gradual.

To my ears, the output filter sounds about right in this circuit. If you think it's too dark, then disconnect one of the caps or make the caps smaller. If you want a variable PRESENCE control, then take a look at what Wampler does in the Velvet Fuzz. I don't think it's necessary here. YMMV.
