If I have a 3pdt breakout board with pads for an LED and my main pcb also has pads for an LED, am I correct that either can be used and I should jumper the other set?

Effects layouts crystal shard. My pedal works except the led doesn't come on so I assume I need to jumper the main board led

On that one, jumper the on-board LED.
Interesting circuit, not much different from the Chrysalis. I like what storyboardist did with the 2nd stage, it does not load the tone control down like the Chrysalis does. Haven't met an EQD circuit yet that didn't benefit from some modding. Check out my modd'ed Chrystal Drive here.
