LED pads on PCB sometimes don't line up exactly with drill template?

I'm putting together the War Scythe right now and the LED holes on the template are about 4 mm off from being directly over the LED pads on the PCB. It's no big deal because generally the LED leads are long enough that I can bend it to fit. And I guess in the future I can just use the PCB itself as the guide for the drill template and then I wouldn't have this issue.

Since I've seen this 2 or 3 times prior -- is there a reason that the drill templates sometimes don't put the LED holes directly over the pads? Am I not understanding something?

Nope, that's just the way it is. You're doing the right thing. Check out the light-up stomp switches, they totally solve the LED location problem!
